So, aside from TOROKO becoming the main protagonist, this is also where the story goes different.
Canonically, CS: Retold takes place after the canon good ending of the original Cave Story. Some kind of temporal thing reset the timeline to the beginning of the game's events- probably someone pressing New Game.
Nobody remembers any of the events that happen in-game, aside from THE DOCTOR. Though, he thought everything was a bit of Déjà vu, until Misery told him that they didn't capture Sue, but they did capture a soldier from the surface.
Once again, I pulled this plot point straight out of my ass and RAN with it. So, THE DOCTOR eventually gets Quote, modifies him to the point of nigh-invulnerability, makes a shit ton of replicas, and takes over the world. Though, you shouldn't know this yet. Especially if you haven't made it up to "Glimpse Into the Future" yet.
